There is an old prison building right next to the Konakaltı Cultural Center in Müştakbey District. Most of the archaeological findings exhibited in the closed area of the museum were brought from the excavations of the ancient city of Stratonikeia in Yatağan district. Additionally, finds from the ancient cities of Lagina in Yatağan and Cedrae on Sedir Island are also exhibited here.

Excavations carried out in Özlüce Village Kaklıcatepe at the end of 1992 led to the unearthing of many animal and plant fossils. The museum was opened to visitors when these fossils began to be exhibited in 1994. The museum consists of 3 main sections and an art gallery, centered around a courtyard filled with ancient ruins and sculptures. The first Natural History Museum in Turkey is located here.
The fossils exhibited in the Muğla Museum belong to creatures that lived 5-9 million years ago. These creatures lived and disappeared in a wide geography from East Asia to Spain. This period is called Turolian because fossils from this period were first found in the Tervel Basin of Spain.
During the excavations, fossils of giraffes, hornbills, rhinoceros, proboscis mammals, pigs, horses and carnivores, as well as many plant fossils, were found. Some of these fossils are exhibited in the natural history section of the museum. In addition, another section of the Muğla Museum that is open to visitors is the ethnography section. In this section, traditional clothing and daily use items from various regions of Muğla are exhibited.
